There are several features I wish the iPhone had to make my experience with it more easier and personal. Some of it may have been implemented in the new 3.1 however since I have not updated due to potential problems with jailbreaking*, I have not had a chance to find out yet.
Unified Inbox. My most basic suggestion is to have a unified inbox. Like the desktop version of Mail, it'd be convenient to view all messages in order in one unified inbox. Instead, I have to go through five clicks from a message to another inbox. It was actually worse when I was managing three mailboxes, but it's still a hassle for my two.
"Mark as read" for emails. The current solution would be either mass deleting emails or by going into one email and using the back/next message button. How about a simple mass "mark as read" option?
Smart recognition for events in email and text messages for iPhone. From what I know, the iPhone isn't capable of detecting dates and times and giving me an option to create an event or go to that date in the Calendar application. It'd be more convenient than having to manually exit out, load Calendar, and enter it myself. The only thing the iPhone will recognize is a bunch of numbers which it will allow you an option to call that number.
Videos in camera roll aren't automatically saved in iPod video or Photos after syncing. I found this a problem since I sync my entire iPhoto library onto my iPhone. I have to manually move or copy the video files to iTunes, then have to check off which videos I wanted on my iPhone and sync. From what I've heard, this is the only feature on my list which is out in 3.1, but it's not something I'd attempt to lose jailbreaking to.
Switch applications in applications. There might already be a Cydia application which does this that I haven't found. Just like swiping the status bar on a jailbroken iPhone will bring up SBSettings, having something similar for a list of open applications would be helpful. This would require official backgrounding for Apple to release this. I'm also aware that SBSettings has a dock which you can access saved icons from any application, but it's not the same.
Landscape icons. As an added option for preference, rotating your iPhone to landscape mode in the home screen should be able to simply rotate all of your icons and icon labels. The new LG BL40 Chocolate Touch does this.
Auto-find lyrics. This one is actually for the next version of iTunes, but just like the "Find Missing Album" option, it's a nice extra to be able to find missing lyrics. Sometimes you don't know what the words are and just feel like singing along! just please don't sing out loud.
* I'll get into the conflicts of jailbreaking and iPhone OS X 3.1 in a separate post soon.
